Fly if you start near Haneda and want the fastest trip: the flight itself is about 1 h 20 min,[1] against about 4 h 30 min or more from Tokyo Station to Hakodate Station by Shinkansen.[1] Take the train if you hold a rail pass, want to stop in Tohoku on the way, or would rather not spend time at airports. The condition that flips the choice is the pass: without one, the train costs ¥24,200 one way;[3],[2] with the JR East-South Hokkaido Rail Pass, a round trip by train costs less than single tickets. For what to see once you arrive, read the Hakodate guide.

Key facts

  • Train, door to door: about 4 h 30 min or more from Tokyo Station to Hakodate Station, Shinkansen plus Hakodate Liner.[1]
  • Train fare without a pass: ¥24,200 one way for an adult, Shinkansen plus Liner.[3],[2]
  • Plane: about 1 h 20 min from Haneda to Hakodate Airport,[1] then approximately 20 minutes by bus to Hakodate Station.[9]
  • The pass that changes it: JR East-South Hokkaido Rail Pass, 6-day ¥40,000 (advance purchase price),[3] less than the ¥48,400 round trip by train.[3],[2]
  • When no pass pays off: a one-way train trip with a flight back, since one train ticket is far below the pass price.

Which is faster door to door?

The plane, unless you spend a long time at the airports. Between Tokyo Station and Haneda, the train or monorail takes about 30 minutes.[8] Add the flight and the airport bus to Hakodate Station, and the moving parts of the trip come to about 2 h 10 min.[8],[1],[9] The train takes at least about 2 h 20 min longer, so the plane stays faster as long as check-in, security and the wait at the gate take less than that.[1],[8],[9]

Where you start matters more than the table suggests. The Hayabusa also stops at Ueno and Omiya,[5] so from northern Tokyo or Saitama the train start is closer. From southern Tokyo or Yokohama, Haneda is the nearer start; the Haneda access guide compares the train, monorail and bus routes to the airport.

Shinkansen: what does it cost, and do I need a reservation?

JR Hokkaido lists the adult one-way price from Tokyo to Shin-Hakodate-Hokuto at ¥23,760.[3] The Hakodate Liner into the city adds 440 yen.[2] Children aged 6–11 pay half.[3]

Yes, you need a reservation. Every seat on the Shinkansen between Tokyo and Shin-Hakodate-Hokuto is reserved, with no non-reserved cars.[3],[5] JR Hokkaido points to JR-EAST Train Reservation for these tickets,[3] or buy them at a JR station before you board. An IC card alone does not get you on.

On JR East’s weekday timetable, eleven trains leave Tokyo for Shin-Hakodate-Hokuto, from 6:32 to 19:20, and the 7:08 and the 10:45 do not run every day.[4],[6] On the days JR East marks in each train’s operating calendar, the first, Hayabusa 1, leaves at 06:32 and reaches Shin-Hakodate-Hokuto at 10:53,[5] and the last, Hayabusa 39, leaves at 19:20 and arrives at 23:29.[7] Times can differ on other days, so check the train for your date.

The Shinkansen does not reach Hakodate Station itself. It ends at Shin-Hakodate-Hokuto (新函館北斗), where you change to the Hakodate Liner. The Liner runs on the Shinkansen’s schedule,[2] so the connection is planned for you. Keep your luggage with you through the change.

Flying: what should I plan for?

Three airlines fly the route: Japan Airlines (JAL), All Nippon Airways (ANA) and AIRDO.[1] All three fly from Haneda; compare their timetables and fares on the airlines’ own pages, since fares change with the date and how early you book.

The flight is the short part. The ground legs at both ends decide how much time you save. Allow for the airline’s check-in and security deadlines at Haneda, which each airline sets on its own pages; read them before you fix the time you leave for the airport.

At Hakodate Airport, the bus to the city is the simple answer: the ride to Hakodate Station is approximately 20 minutes.[9]

Which pass makes the train worth it?

The JR East-South Hokkaido Rail Pass is the one to price for this route. JR Hokkaido lists it as 6-day ¥40,000, the advance purchase price.[3] A Tokyo–Hakodate round trip in single tickets, Shinkansen and Liner both ways, comes to ¥48,400.[3],[2] So the pass costs less than the round trip alone, as long as you travel back within its validity. JR Hokkaido makes the same comparison for a longer trip, setting the pass against ¥42,710 in regular tickets for Tokyo to Sapporo via Sendai, Morioka, Shin-Aomori and Hakodate.[3]

The Japan Rail Pass also covers the trip: it is valid on JR Shinkansen except Nozomi and Mizuho,[10] and the Hayabusa is not one of those. The 7-day pass costs ¥50,000, which is more than the ¥48,400 round trip,[3],[2] so it pays off only when your trip includes other long JR rides, such as Tokyo to Kyoto. Our Japan Rail Pass review works through whole-trip routes. If you want the Gran Class car, the pass does not cover it: you pay the limited express fee and the Gran Class fee on top.[10]

The Hokkaido Rail Pass does not help on this route. It covers JR Hokkaido lines but cannot be used on the Hokkaido Shinkansen.[11] It is the pass for travel after you arrive, such as the train from Hakodate to Sapporo.

How do I decide?

Four questions that settle it

  • Do you hold a Japan Rail Pass, or will you buy the JR East-South Hokkaido Rail Pass? Take the train.
  • Are you starting near Haneda, with no pass, and want the shortest trip? Fly.
  • Do you want to break the journey in Tohoku? Take the train; Hayabusa 1, for example, stops at Sendai, Morioka and Shin-Aomori.
  • Is it winter? Leave slack in your plan either way, and check JR Hokkaido’s operation information or your airline on the morning you travel.

Stops on the way: Hayabusa 1 calls at Sendai, Morioka and Shin-Aomori, among others,[5] so a night in Tohoku splits the long ride in two. Hiraizumi is on the same Shinkansen line; see the Hiraizumi guide for the temples and how to fit them into the trip north.

FAQ

Frequently asked questions

Is there a direct train from Tokyo to Hakodate Station?

No. The Shinkansen ends at Shin-Hakodate-Hokuto, and you change to the Hakodate Liner, approximately a 20-minute ride to Hakodate Station that runs on the Shinkansen schedule.[2]

Can I stop in Hiraizumi on the way?

Yes, by leaving the Shinkansen in Tohoku and continuing on a later train. Every seat on the Hayabusa is reserved, so book a seat for each leg.[3],[5] The Hiraizumi guide linked above covers what to see there.

What happens in heavy snow?

Trains and flights can both be cancelled or delayed. JR Hokkaido lists Hokkaido Shinkansen cancellations and delays of 30 minutes or more on its operation information page.[12] Keep your plan flexible on winter travel days.

Do children pay less on the Shinkansen?

Yes. JR Hokkaido’s prices are for adults, and children aged 6–11 pay half.[3]

What is the last train from Tokyo to Hakodate?

On the days marked in JR East’s operating calendar, the last train for Shin-Hakodate-Hokuto, Hayabusa 39, leaves Tokyo at 19:20 and arrives at 23:29; check the train for your date.[7]
